The PEPFAA Code provides practical guidance for farmers, to help minimise the risk of causing environmental pollution through farming activities.

The Code was first published in 1992, with a revised version being produced in 1997 and a "Nitrogen and Phosphorus Supplement" in 2001. The Code was again completely revised in spring 2005, in order to take account of changes in legislation and to reflect the introduction of GAEC (Good Agricultural and Environmental Condition). A shorter "summary" version - the Dos and Don'ts Guide - was first published in 2002. This was also fully revised in spring 2005.

The main emphasis of both the full Code and the shorter Guide is on preventing or minimising water pollution. However, possible damage to soil and to air are also covered. Like its predecessor versions, the revised PEPFAA Code gives advice regarding a combination of mandatory and voluntary measures. However, the Code also now indicates which pollution-related measures must be complied with in order to qualify for the Single Farm Payment.

The "water pollution" sections of the revised PEPFAA Code are approved by the Water (Prevention of Pollution) (Code of Practice) (Scotland) Order 2005 (SSI 2005 number 63). Contravention of the PEPFAA Code as regards water pollution does not itself give rise to any criminal or civil liability, but it may be taken into account in any legal proceeding involving a water pollution offence.
